One 4 channel amp in the front for the 4 doors @ about 600 watts, one 2 channel for the 6x9's and about 200 or 300 watts, and about 1200 watts for the box in the trunk. Should I have any problems pulling over 2000 Watts on the car? Should I drop in a new alternator with a bit more power?

The new stereo will be powered by the battery. Thr alternator will keep it charged. If you draw say 3000 Watts from the battery for 10% of the time, thats only going to come to 300 Watts, or about 25 Amperes average.

If the volume is low, the power consumption will be low. I doubt you will be wide open all the time. Don't worry. Just keep the belt tight,
