Yes, the drive shaft was balanced after the shortening with new u-joints. Yes, the rearend was changed the same time, but I am confused when you say align the rearend? I just the rear, when I installed it it could not be changed as far as geometry goes because it has pins in each leaf spring. Yes about checking for vibs. in neutral, but nothing changed. My vibration is at speeds over 40 mph, but gets severe at anything over 70 (my rearview mirror fell of once because the vibs got so bad while going 80). I also had new tires when I did the swap, but I had the vibs then too.
