quick question about conrod bolts...

I bought a set of ARP wavelock conrod bolts to install in my 5.0 before I swap it in. RIght now I have the engine on the stand, valve covers and oilpan off. Will it be ok if I just unbolt each cap one at a time and replace the stock bolts with the ARP ones, and just retorque???
A guy told me that once I break that seal, I'll have problems, any truth to that?
The heads are still on, I have no need to remove them, the engine is in great shape being a '95 with only 45,000miles.
Anothet thing... I pulled the 250 yesterday and had a very hard time getting out some of the bellhousing to engine bolts. Is it going to be hell again when it's time to go back up? Any tricks for this?
